help with Difference between Vishnu Procede Rev3 V4 and V5

I have a Procede Rev 3 running 4-29 and it runs great, however I want to use some of the V5 options. Now i'm not genius, but to me its just a flash upgrade, but when I do that and reset the options in the Command Center, the car runs rough and flashes SES light 7 times at me.
What am I doing wrong? an I going to just have to live with V4 and not be able to load V5?
